Or treat the E as a ii V I ( so F#m7, B7, Emaj7).

I finish the Verse on E (two bars) the Chorus then starts in Am, So I'm looking at joining the two either going up to Am (5th) or going down to Am (4th)
Treat the Am that you are leading to from the E as a minor ii V I.
So Bm7b5, E7, Am7.

Am7 maj6: 577575
E(alt): 12 11 12 13 13 x

E(alt): x7655x
Fmaj7 (no 3rd) add 2: x8555x

Am7: 575555
(I like that one)

They're all really nice.

Bm7b5: 7 8 9 7 10 x, or 7 8 9 10 10 x (no 3rd)
E7 or Em7 or E Hendrix
Am
Or you could tri-tone sub the E for a Bb, like the saucy one above, which is actually very gorgeous:
Bm7b5: 7 8 9 10 10 x
Bbm7b5: 67899x
Am: 57758x
That's got lovely voice-leading stuff going on at the top. Nice!

E: x7999x
Fm7b5: x8989x
Bb7: 68x79x
Am: 5xx555
It's basically a Tri-tone substitution like some of viz's suggestions.
Cmaj 7.. x x10 9 8 7
C6..xx 10 9 8 5
E7#9 ..× 7 6 7 8 x
E7b9 ..x 7 6 7 6 x
Am7 5 x 5 5 5 x
sounds good wherever you play it
0 x 4 1 0 x
x 3 4 2 0 x
x 5 6 4 x x
x 0 7 5 5 x
dont nick that though, it's mine!

Going back from the chorus.
A, C#m, F#m, C#,Bm, E.
Now I want to go back to the Am of the verse via three or four chords, this time less jazzy?
option 2, fatten it out with chords:
E major
D first inversion: 254232
G 355433
E first inversion: 476454

#9 surely??
Anyway, just to throw my tuppence in the hat, I always like a V7b9 before resolving to a minor so my vote would be a
Bm7b5, E7b9, Am
7X776X
X7676X
5X555X
That way there's a nice chromatic run down!
E.......F diminished. ....C maj7.......A minor.
