I'd place the bridge in situ , and then put a long straight rule along the top of the frets and on to the bridge to represent the strings. That'll give you an idea of whether the bridge angle is right or not before you glue the neck in place (I'd expect it to be right, else there'd be a lot of kits getting returned).

I imagine they cut the neck shelf like that as it’s a lot less of an issue than if it was too high for the DIY kit builder
If building from scratch you would leave it high and cut level after glueing, but that’s quite a complex task for a kit
